Strip: hatch placement

Hello all,
I am about to cut the hatches on my Guilly and I have the offsets from Nick's book but I am not sure where to cut the holes. Do I measure from the coming lip or from the bow or stern? I also plan on building a skeg per CLC's skeg plans. Marine plywood is the logical choice, but I really don't want to spend the $'s for an expensive 4x8 sheet. Could I get by with the much cheaper luan or does anyone in the Minneapolis area sell marine grade wood in sizes less than 4x8'? Any help would be greatly appreciated.
