Malcolm,

Most builders add skegs to increase tracking especially in following seas. A skeg also will reduce the tendency for your kayak to weathercock (turn into the wind). So the trick is to add too much skeg so your kayak leecocks (turns down wind) and through trial and error plane your skeg down until your kayak reacts in a cross wind the way you want.

But it is not quite that simple because moving your seat back will also reduce weather cocking without affecting the tracking as much as adding a skeg. So to get your kayak to track and weather cock the way you want you have to move your seat and play with skeg sizes.
