Staining/Dyeing Hull

I made some major goofs on the stern of my Georgian Bay, creating numerous gaps and flat spots. To remedy the situation, I used wood filler to fair the whole area. Short of tearing it out and re-stripping, I'm considering using a water-soluble dye or stain to even out the color, from about the water line to the keel on the whole boat. I researched the archives for tips, but I didn't see anything related to the effects of dye/stain on wood filler. Any help would be appreciated. I promise, I'll take better care with the next boat.
