There are two issues: Aesthetics and air bubbles
the first issue is up to you how far u want to go, the second is more important structuraly. If your gaps can be filled by wood/ glue or epoxy all the better. If they are step offs you have to sand them fair. A step off will create an air bubble uder your glass and become a week point. The same goes for larger gaps that are fair. When you put a layer of glass over them they can trap air and be a problem.
One solution is to put on a sealer coat of epoxy before you glass. If the epoxy runs through your seams then put duct tape behind it and reapply. The goal is to fill those seams. This will make glassing much easier.
