Clamp the matching panels together. Use a block plane or belt sander (use fine grit belts so you don't cut too fast) to make the panels fair and symmetrical. Make sure you get fair curves so you don't get bulges or 'wows' in your joints.

If you're not cutting more than 1/4" off anywhere, you shouldn't have any problems with hull shape. If you really cut a bunch off the middles of some panels, and not the ends, you might lose some rocker. Conversely if you cut too much off the ends. If you cut a lot all along the panel, you'll decrease beam or height.
